Transceiver Control

Having installed Rotor 1.9 (83). Az/El with AlphaSPID works flawlessly now. I really like the design and architecture of the app. My struggle is with transceiver control. Using Cmdr 2 on RumlogNG and RumLogNG is controlling IC-9700 via LAN. IC-9700 is in Sat Mode. Observations:
1. When 9700 is running 2m downlink and 70cm uplink and I enter a sat in satellite window with the opposite QRG composition , 2m uplink/70cm downlink then the software is not able to change the frequency in the transceiver
2. The track sat radio button has not always an effect .... sometimes the software tracks even when the radiobutton is not activated or the other way round.
I would like to hear from other users how the use Rotor during QSO with regards to doppler tracking and frequency control. Obviously the satellite definitions in setup for inverse/linear has no influence on the radio setup. As a user one needs to remember whether a satellite in inverse or not by self selecting Nor/Rev on the transceiver. How does one control doppler during QSO ?
Finally it's X-Mas holiday's and I have the time to explore this software. Thanks for feedback,
