I just installed 1.0.9 from the app store, and attempted to import the existing .rsd file, following the steps indicated in the documentation.

Out of 2300+ Q'SOs, only two show up after the import finishes. About half a dozen are shown as invalid during the conversion process.

The preferences are all saved.

How should I troubleshoot this?

Can you e-mail the old original file please?
